If one extracts the pin that, without it, separates the Škorpion vz. 61 into an upper and a lower part, and introduces it in the “incorrect” way (from the right side to the left side) will this ruin the gun in any way?

Most likely, no.
If there are springs using the pin, then the spring could get malformed if forced incorrectly.
