Do the holes have hair around 'em?

If they are that small in diameter, moles seem likely. Maybe some kind of snake. If if bothers you, try flooding a hole via the garden hose and see what comes out the other end.

Moles, raccoons, possums and skunks will dig going after grubs. Armadillos and aardvarks do it just to piss you off.
